W-2 and 1099 in the same year: how to file both on one return
A W-2 and a 1099 go together on one Form 1040: where each one goes and why you often end up owing.
If in 2025 you had a W-2 job and were also paid on a 1099-NEC or 1099-K, you file one federal return (Form 1040) with both. Your W-2 wages already had tax withheld. The 1099 money goes on Schedule C as a business, with nothing withheld, and if your net earnings from self-employment reach $400 you also pay self-employment tax (15.3%) on Schedule SE. That is why owing at filing time is common, and you can avoid it next year.

Do I file two returns or just one?
Just one. All of your income for the year, your W-2 wages, your 1099 income and anything else, goes on the same Form 1040. You do not file a return for each job or for each form.
If you are married filing jointly, both spouses' W-2s and 1099s go on that same return too. Self-employment tax is figured per person: each spouse who worked for themselves has their own Schedule SE.
Where does the W-2 go?
The wages in box 1 of your W-2 go on the wages line of Form 1040 (line 1a). The federal tax withheld (box 2) counts as a payment you already made, and it comes off what you owe at the end.
Your employer also withheld your share of Social Security and Medicare and paid the other share. That part is settled: W-2 wages do not pay self-employment tax.
Where does the 1099 go?
Money on a 1099-NEC (pay for your work as a contractor) or a 1099-K (card or app payments) goes on Schedule C as business income. There you subtract the costs of that work, and what is left is your profit. That profit is added to your wages on Form 1040 and is the base for Schedule SE.
A 1099-MISC can go on Schedule C or as other income, depending on whether it comes from a business of yours. Which expenses you can subtract and how the 15.3% is figured are in our guide "Self-employment taxes and Form 1099-NEC"; if the 1099 is from Uber, DoorDash or Instacart, the guide for those apps covers mileage.
Do my W-2 wages change the tax on my 1099?
Yes, in two ways:
- Income tax: your 1099 profit is stacked on top of your wages, so it is taxed starting from the bracket your wages already reach, not from the lowest one.
- Social Security: for 2025, the 12.4% part of self-employment tax applies only up to $176,100 of combined wages and self-employment earnings, and your W-2 wages count first. If your wages already reached that limit, Schedule SE charges only the Medicare part (2.9%), which has no limit. Most people never reach it.
- What does not change: the $400 rule is measured only on what you earned for yourself, not on your wages.
Why do I owe if my employer withheld taxes?
Because your employer figured your withholding on your wages only. It knows nothing about your 1099 work, and whoever paid you on the 1099 withheld nothing. When you file, the income tax on your 1099 profit and the self-employment tax are added up, and the W-2 withholding is rarely enough to cover both.
If you can't pay it all, you can request an IRS payment plan with Form 9465 right inside your return. The IRS decides whether to approve it, and IRS fees and interest may apply. File on time even if you can't pay in full.
How do I avoid owing next year?
The IRS expects tax to be paid during the year, as you earn the money. If you expect to owe $1,000 or more when you file, you generally need to act sooner. There are two ways, and you can use both:
- More withholding at your job: give your employer a new Form W-4 and enter an extra amount on its special line to be withheld from each paycheck. The IRS Tax Withholding Estimator helps you figure it.
- Estimated payments: pay each quarter with Form 1040-ES.
- Generally there is no penalty if you owe less than $1,000 after withholding and credits, or if you paid during the year at least 90% of this year's tax or 100% of last year's tax (110% if that year's adjusted gross income was over $150,000, or $75,000 if married filing separately).
How do I file my W-2 and 1099 with Vordana Tax?
You can type the forms in or upload a photo or PDF of your W-2 and each 1099: the software reads the boxes and fills in the form for you to review before you save it. Forms 1099-NEC and 1099-K are linked to your business on Schedule C, and Schedule SE uses your W-2 Social Security wages for the limit without you doing the math.
Your federal return, with the W-2, Schedule C and Schedule SE, is e-filed to the IRS after a free review. And when you finish, the estimated-tax step shows how much to pay each quarter next year based on this year's tax and the withholding you expect.
Questions
Do I have to file a separate return for the 1099?
No. The W-2 and the 1099 go on the same federal return: the W-2 as wages and the 1099 on Schedule C, with Schedule SE if your net earnings from self-employment were $400 or more.
Can I subtract my 1099 work expenses from my wages?
Self-employment expenses come off on Schedule C, against that business's income. In general, the costs of your W-2 job that your employer does not reimburse cannot be deducted on your federal return.
If I have a W-2, do I need to make estimated payments?
Not necessarily. If you ask your employer to withhold more with a new Form W-4, that withholding can cover what you will owe on the 1099, and then you don't need estimated payments.
I was paid on a 1099, but I worked as an employee. What do I do?
If the person paying you controlled what you did and how you did it, you may have been their employee. The IRS lets some misclassified workers use Form 8919 to pay only their share of Social Security and Medicare. Vordana Tax includes Form 8919.
